Protein Flexibility (3): ROCK and FRODA

چکیده

This lecture talked about two examples of using FIRST to explore protein flexibility: ROCK [1, 2] and FRODA [3]. 1 The ROCK Algorithm 1.1 Terminology Ring: A closed loop of bonds in which any two atoms are connected by two distinct paths. Interlocked rings: Two rings that share common bond(s). Ring cluster: A collection of rings that are interlocked with one another. Side branches: All atoms that do not belong to any ring cluster. Figure 1 shows examples of ring, interlocked ring, ring cluster and side branch. Figure 1: Examples of ring, interlocked ring, ring cluster and side branch.

Constrained geometric simulation of diffusive motion in proteins.

We describe a new computational method, FRODA (framework rigidity optimized dynamic algorithm), for exploring the internal mobility of proteins. The rigid regions in the protein are first determined, and then replaced by ghost templates which are used to guide the movements of the atoms in the protein. Using random moves, the available conformational phase space of a 100 residue protein can be ...

Modeling correlated main-chain motions in proteins for flexible molecular recognition.

We describe a new method for modeling protein and ligand main-chain flexibility, and show its ability to model flexible molecular recognition. The goal is to sample the full conformational space, including large-scale motions that typically cannot be reached in molecular dynamics simulations due to the computational intensity, as well as conformations that have not been observed yet by crystall...

Variability of the Cyclin-Dependent Kinase 2 Flexibility Without Significant Change in the Initial Conformation of the Protein or Its Environment; a Computational Study

Background: Protein flexibility, which has been referred as a dynamic behavior has various roles in proteins’ functions. Furthermore, for some developed tools in bioinformatics, such as protein-protein docking software, considering the protein flexibility, causes a higher degree of accuracy. Through undertaking the present work, we have accomplished the quantification plus analysis of the varia...

Rapid simulation of protein motion: merging flexibility, rigidity and normal mode analyses.

Protein function frequently involves conformational changes with large amplitude on timescales which are difficult and computationally expensive to access using molecular dynamics. In this paper, we report on the combination of three computationally inexpensive simulation methods--normal mode analysis using the elastic network model, rigidity analysis using the pebble game algorithm, and geomet...

The Database of Macromolecular Motions: new features added at the decade mark

The database of molecular motions, MolMovDB (http://molmovdb.org), has been in existence for the past decade. It classifies macromolecular motions and provides tools to interpolate between two conformations (the Morph Server) and predict possible motions in a single structure. In 2005, we expanded the services offered on MolMovDB. In particular, we further developed the Morph Server to produce ...
